I have noticed that there is a choice of cash or margin when setting up a paper-trading account. Am I correct in thinking that I would choose margin if I were going to short stocks instead of going long?

If not, then how do you indicate when you want to short a stock in TC2000 v.16?

Yes, you would need a margin account set up to do short trades.

And to short you would click the "Sell" button instead of "Buy".
