Currently, my Stockfinder 5.0 watchlist is not consistent wth my TC2000, V12.5 watchlist. This inconsistency is really inconvenient and time consuming. If I Use the Active Watchlist option in SF 5.0, is there any way to have it present the true TC2000, V12.5 watchlist options, as earlier versions of TC2000 did?

No, the WatchList linking in StockFinder is limited to linking with TC2000 version 7. There is no way wo make it link to TC2000 version 12.4.
