I have a lot of PCF's used as charting indicators and I often don't know which one is on screen, it's just another wiggly line. I've been typing the name of the formula/pcf (ie: Coppock Curve #2) in parenthesis at the end of a formula(pcf). This doesn't seem to affect the resulting indicator on the screen. Is this the best way to do this, or is there another preferred way?

Not in version 7. In version 17 you can change the label on the chart to anything you want.

There really isn't an approved method for this in TC2000 v7 (you can label Custom PCF Indicators on the charts in v17).
That said, your method should work most of the time. Care must be taken in constructing the name or comment. If it contains reserved symbols or words, TC2000 will see it as a formula and attempt to evaluate the name. This will normally result in an error of some sort, but could result in a mis-calculation instead.

I've been checking the test formula calculation to make sure the result hasn't been affected by my labelling. So far I haven't had a problem.
Is there a reserved words list that I could look at so I'll know which words won't work in the label?

If you're referring to version 17, there are no reserved words that cannot be used in the Label.

The PCF Formula Descriptions topic has a pretty complete list of what syntax is valid (and thus reserved) in TC2000 v7.
