is there a way to add comment lines in a PCF?  some of mine are pretty complicated and i would like to break it up logically and add comment lines on what each condition is accomplishing

No, there is not. There used to be a way to comment PCFs if you were careful and didn't use any syntax which might be interpreted as meaning something in the PCF Language (it still works in TC2000 version 7), but TC2000 version 12.4 is slightly stricter about catching errors and it won't work.
